Configuration when changing controller board model

Ok so after a lot of printing and testing i went back to an older version of firmware i then went back to the new firmware made the minor adjustments i need to (mainly the fact that i can print a larger volume so just adjusted those settings) and now everything is working perfect :)

Hi All
Ok so i got my printer working really well and then i upgraded the board from a 2560 REV A to a GT2560 Rev A+
I have all the parameters for the Printer please see below

now my issue is.
1. When i print a cube i either get a rectangle like its printed a cube ontop of the cube
OR
2. I get this 5mm thick cube
So i beleive it has something to do with the stepping because well yes i beleive i have a T8 threaded rod i did forgeti to do the command and thats when i got the rectangle then when i did the command i get 1/4 of a cube i have included some pics as well.

I have increased the Flow to 150 and the printing temp to 10 and i got a very clean print but still not a square.
I have given the comand to as described in the instructions (i have a PRO B by the way)

I am at a loss any help is apreciated.

Just a quick edit i have
M8*L300mm Z-axis screw so i do think this is the issue but not 100% sure

Ok so another update:
I Printed a 20cm cube it still comes out 41cm so i adjusted to the following settings (Z axis only)

however there is still no change it still prints a 41cm cube
