I think you should add a parts cooler fan and you can print the z-wobble fix (search on thingiverse), though I don't think that helped me that largely.

I agree on the rod problem. Normally the printer is delivered with threaded rod of low quality. Many people, my self included have updated these rods to t8 lead screws from ebay. Loosen the screws in the z axis nuts in the carriages, this will help a bit. Also, make sure the axis coupler is not ex-center, so the rod should be in the middle
On the long term you will probably need a "z wobble fix" part from thingiverse.

Takes a bit of expertise, but possible with an ISP (USBTinyISP) or Arduino (nano, etc).

If you cannot do it, just buy another GT2560 A+ board, it's not that expensive, luckily.

Did you get the (original) Geeetech 3DTouch probe? There are a lot of fake ones on eBay which are bad quality.
